I there a way to have most of the forum open to registered users and a special section that is only open to certain people?

In other words can there be different levels of access?

You just need to set the Auth Type for each forum to the value adequate for the kind of access you wish. Private Forums must be On in Admin Options -> Feature Configuration.

OK I set Private forum on in Feature Configuration but I don't see a way to indicate which categories will have restricted access.

You do it by forum, not by category. If all forums in a category are hidden, the category will be hidden too.
