I'd go for the latter personally, if no comma follows or proceedes the quotes then double quote it, that should get 99% of them and then just fix the remainder up by hand.

You could have saved yourself a lot of the hassle though if you'd installed mySQL to being with If your desperate I can create mySQL DB you can use on one of our servers for a few days to import and then export again using mySQLYog or similar.
